Is there a way to bind snmp to a specific interface (say the loopback) so it will respond back with the same ip address it was polled on?
I don't believe so, it should use the IP address of the interface It exits the router from normally. Hmm that doesn't help when router has multiple exit paths to the NMS. Is the router down or did the network just reconverge on a new path? That isn't a question I want to be figuring out at 3am in the morning.

Are you waiting for the router to send you traps or are you polling SNMP ? If you are polling SNMP then I'm not sure what difference it would make ? Normally your SNMP polling would be able to identify if an interface has gone down on a router and the router is still up.
